Maybe there was more to the 1950s nuke tests in the Pacific than "testing". The US military & gov't have known about Deep Ones since the 1928 raid on Innsmouth; maybe they only realized the nature & scale of the threat towards the end of the Great Depression. 

WWII would have kept the US too busy to deal with the threat directly, but the new technologies & weapons developed during the war (ie - the bomb, improved sonar & submarine tech, etc), plus the huge battle-tested US Navy that suddenly had nothing better to do, would put America in a much more powerful position relative to the Deep Ones that it had been in twenty years earlier. Maybe we killed most of the Deep Ones off, and drove the few survivors into hiding. 

Random thoughts & possible plot points:
- Watson and Crick figured out the structure of DNA in 1953 and many of the processes (ie - the "Central Dogma", describing relationship between DNA, RNA, and proteins) in 1958. Comparing Deep One DNA to human DNA probably scared the hell out of molecular biologists at the time.
- Did the US share Deep One intelligence with its allies?
- Did US enemies (ie - the USSR) learn of/steal any of this intel?
- Even without US intel, what did other governments and organizations know about Deep Ones post-WWII?
- My take on the Mythos/CoC/DG literature is that US military/gov't awareness of ghouls came after that of Deep Ones; correct me if I'm wrong.
- Genetic comparisons between human DNA and ghoul DNA would have been just as
SAN-blasting as the human comparisons with Deep One DNA.
- Did the USSR/Russia perhaps share ghoul info with the US after the Cold War?
- The Cookbook, exponentially increasing computing power and unexpected breakthroughs in the Human Genome Project led to faster & more efficient methods of sequence analysis. Paternity tests are cheap and common today. Large libraries of genetic information and genetic population histories are being built.
- The US Dept of Energy proposed the Human Genome Project in 1986; the HGP was jointly founded in 1990 by the DoE and the US National Institutes of Health. What do they know WRT Deep One and ghoul genetic taint? What about the international HGP consortium? What do they know? What about Celera Genomics, a US for-profit corporation and the main HGP competitor? Celera used faster, cheaper, newer and "riskier" processes in an attempt to beat the HGP sequencing so Celera could file patent applications on thousands of human genes. Did they find something the HGP missed?
- Are there tests for these inhuman genetic taints? Are vaccines being developed? How are they tested? What are the side-effects?
- Are those with Taint genetic markers quietly flagged in post-9/11 databases? Is the FBI using the USA-PATRIOT Act coupled with 'national security letters' to secretly obtain medical histories and genetic info on those suspected of possessing the Taint? Is DG?
- In recent years, are those who are likely to Change increasingly suffering from mysterious accidents and untimely deaths?
- Would the Mi-Go support such an endeavor (through the Greys) ? Interesting possibilities. Deep Ones and humans share a lot of the same DNA. So do ghouls. Are the Mi-Go interested in experimenting on Deep Ones & ghouls too? Ghoul and human mental
processes seem much more similar than those of Deep Ones, plus ghouls have the ability to not just mentally but *physically* move in and out of the Dreamlands.
